I agree too.
But it is a GML thing, not a GeoSciML thing? How would we change our GeoSciML model so that these non-mandatory elements do not get the optional "nilReason" attribute? Is it something that we just have to have a best practice rule for GeoSciML that states "It is not logical to populate the optional 'nilReason' attribute in these elements, so please don't".

Some properties (e.g. GeologicFeature/targetLink, GeologicFeature/classifier) are not nillable but have an optional nilReason attribute (because they use the predefined gml:AssociationAttributeGroup to allow by reference property specification and this inculdes the nil reason attribute as well).
I may be being over fussy but I would prefer the Schema not to have a nilReason attribute if the property is defined as not nillable.
